When upgrading to a new version of the shop by uploading the new files does this overwrite the old files completely or just replace the code that has changes? I have the SEO mod on the shop and need this to keep working.

I know there is a changelog document with the upgrade with the code changes.

Yes, uploading the new files will overwrite the old files. You will need to use the changelog documents incrementally. If you are upgrading from 3.0.9 to 3.0.14 you will need to implement the changes in 9, 10, 11... and so on.

If you only have a couple of small mods you might try to re-modify the new version and upload them as it might be less time consuming. This is especially true if you are trying to implement one of the larger upgrades such as the changes in 3.0.13.
