Secure Admin access

Hello,

I am very happy to see a reasonable cart having direct pay. I am trying to evaluate that feature to see if it works and is in line with paypal's guidelines before buying a license but ran into a snag with setting up the site in a secure location.

It appears that the root directory component and the store URL have conflicts when a https:// address is used. Perhaps the code uses pieces of both to create directory locations and when they don't mesh it doesn't find the destination directory. Is there a standard way to setup this cart including the admin access pages in a secure directory without this conflict?

The security certificate that I am using uses the ip address instead of URL (https://111.222.333.444) and the address points to a public html directory inside a standard unix structure (/home/[user name]/public_html).

Here is another way to ask the same question that is perhaps a bit more clear: How has everybody been logging into the admin area while protecting the admin username and password from hackers? Surely there are many folks here who have figured out ways of doing the admin work securely. If so, please help!
