I know how to alter the setup to add new content boxes and whatnot, but I want to be able to parse php in these to write my own code to add. How is this possible, I know that the template replaces the {content} with the code when it parses the template is there a way to make my own custom {custom} and have it be parsed also?

Just do use the same way as you see in appropriate cubecart files you can add own custom template variables and parse code :)
