This is supposed to happen from a security point of view it should log you out.

It has been suggested on the bug tracker that a warning be stated so you know it is going to do this.

I was only asking because it has been noted that this action can cause users to lose their license and admin settings.

Since moving my (suPHP-based server) folder settings to 755 and repairing the missing tables, indexes and keys in the database I am no longer getting this though (which is progress of sorts).

I added the warning back in. This feature was supposed to completely clear everything which included sessions files thus will knock your customers and you off the store.
